Prediction workflow

Sequence to ranked shortlist

Stage 2 is positive-only multi-label ranking, not a mutually exclusive 13-class softmax.

01

Input validation

FASTA, TXT, or CSV; standard 20-amino-acid sequences, 4-50 aa.

02

Stage 1 screening

Estimate toxin-like support relative to the benchmark comparators.

03

Conditional Stage 2

Rank 13 retained target/effect-family labels using independent sigmoid scores.

04

Review and export

Inspect top-3 candidates, the full vector, row status, and machine-readable exports.

Model architecture

Lite for access; Full for diagnostic review

Public Lite serviceToxiCompass-Lite

Uses pooled ESM2 embeddings derived from amino-acid sequences for rapid, lower-cost primary ranking.

  • Sequence and ESM2 features
  • LightGBM prediction heads
  • Fast primary screening and shortlist recovery
Research modeToxiCompass-Full

Adds MSA, physicochemical, predicted-structure, and structure-quality signals for diagnostic analysis.

  • Five Protenix-v2 structure hypotheses with a shared GVP encoder
  • Six modality tokens and task-specific MMoE gates
  • Label-conditioned Stage 2 head with 13 sigmoid scores

Lite and Full are complementary. Full is not claimed to uniformly outperform Lite, and predicted structures are not experimental mechanism evidence.

Partial-label semantics

Unretained does not mean biologically absent

Stage 2 uses target-supervised positive peptides. In the submitted loss, retained positives are contrasted with unretained zero entries; those zeros are unannotated operational comparisons, not verified experimental absences.

How modalities contribute

The interpretability analysis compares modality contributions and family-specific routing without treating attribution as causal mechanism.
